I would really recommend Lombardi's in Soho. It is the first pizza place in New York (or so they say) so it's really fun for out of town guests. It has a very casual vibe but at the same time the Soho feel and the prices are very reasonable. I love the clam pizza.
If you want a more formal feel Il Giglio has fantastic Italian cuisine and is closer to the Wall Street downtown area.
If you aren't looking for someplace formal - Carmine's for family style Italian food. Or maybe venture down to one of the places in Little Italy?
a lot of restaurants in nyc have private dining rooms for more privacy (toasts, etc)... so you may want to inquire about them during your search.

the first restaurant that comes to mind is Osso buco downtown by union square. It's an italian restaurant. there is a small section that is a bit private by being upstairs but sitll in the main area (just overlooking it). They serve food family style and its great! not sure about the price though.
i like Primitivo Osteria on 14th (between 7th & 8th ave) for their very reasonable prix-fixe menus. they have your basic fare of italian dishes and have a private party/dining room in the back. i think it would be perfect for your party size. you can go formal or informal there.

I've heard Becco is great and it has private rooms but it's a bit pricey.

I'm not sure when youre wedding is, butLa lanterna is really cute. Maybe you can ask if you can reserve the lower level with the fire place or the garden. www.lalanternacaffe.com

Ladies! - My FI parents will be hosting our rehearsal dinner, but since they live in South Carolina and are unfamiliar with NYC, they are leaving the planning of the dinner to us. Do any of you have any ideas for a good location? We are only expecting 15 people and would like it to be a nice, reasonably priced restaurant. We are thinking that probably italian or american cuisine would be best since we have some children that we need to please menu-wise. Any ideas would be greatly appreciated! Thank you!
