I vote vanilla/chocolate. But only if that means vanilla cupcake with chocolate frosting. That is my absolute favorite. Red Velvet is a very close second.
Not sure as far as vendors go, but have you priced out cupcake cafe or crumbs?
ETA: I was a bridesmaid in a wedding with cupcakes and they were fantastic.
She found the recipe for magnolia cupcakes and frosting and had someone else make them for her.
You might want to try ChikaLicious Dessert Club. Their regular cupcakes are only $1.85 each and they are perfectly iced and darling. They are smaller in size than those from Magnolia or Crumbs (like maybe 4 bites, or 2 if you have a really big mouth). I had the red velvet and coconut flavors for my engagement party and they were delicious. I used a Groupon for half-off, so maybe ChikaLicious would be willing to cut you some sort of deal as well.

Hi! If you're looking for a good red velvet, I'd recommend the Cupcake Stop. I've tried a lot of red velvets in the city, and this one by far had the best balance between moist cake and dense, creamy frosting.
For the Vanilla/Vanilla, I'd recommend Sugar Sweet Sunshine. It is superb. Moist cake and heavy but not overwhelming frosting. I would NOT recommend their red velvet, as the last time I checked, they didn't use cream cheese frosting! A travesty!
For Chocolate/Chocolate, I love Tonnie's Minis or again, Sugar Sweet Sunshine. SSS does a great slightly almondy frosting, and Tonnie's is just awesome with dense cake and flavorful frosting.
I'm actually not a big fan of Crumbs - not sure if the four I've been to (I do a lot of cupcake research) were just anomalies, but I had dry, crumbly cake and super sweet, strangely textured frosting. Plus, they don't bake in house.

Sugar Sweet Sunshine is the best! A super homemade feel to their business and their shop and delicious cupcakes. My favorite is the pistacio. I agree with the above poster: Crumbs is named for their crumbly, dry recipe.

Another vote for ChikaLicious , for the same reasons as @nyckitten: not only are they delicious (not super sweet), but they're beautiful, and I like the smaller size.
Thanks, girls! I wrote to all the vendors you recommended and Chikalicious price and look was dead on. I headed down to the East Village for a taste test Sunday and mmm! I think they're fantastic in look, price and taste. Yay!

Butter Lane in the East Village is EXCELLENT. They have three types of cake - chocolate, vanilla, and banana - and then they have 10 or 15 different types of icing, and each cupcake is frosted to order in the shop.
Their wedding prices are pretty reasonable, about $2.50-$3.00 per cupcake, and they do small "cutting cakes" also. Their delivery fees are pretty steep, though.

You have to try Butter Lane in the East Village. Affordable and the owners are dolls:)
When beginning our wedding planning my now husband wanted to go cake tasting first [of course]. Tonnie's was our first AND last stop. We had the death by chocolate and was hooked. I bake, and have NEVER had a better chocolate frosting or cake. HANDS DOWN. I always choose flavor over flair, so individual cupcakes were a no-brainer [and ladies- far less expensive than the massive [and dry] over-the-top confections you can end up spending THOUSANDS for]. I designed my own cupcake boxes and they delivered and set them up for me, and they tasted just as moist and fresh as if we'd just walked into the bakery. [and even for three more days after that- yes my husband was still eating them]. I am so very proud of them and wish them many many years of continued success! BTW- be sure to do an assortment. I raved about the chocolate/chocolate but honestly, they are all good. We did a mix of
golden/vanilla
golden/chocolate [and vice versa
and red velvet/cream cheese
but I understand that their lemon chiffon is CRAZY good ...trying to figure how to attach a photo to this...
Two Little Red Hens on the UES is amazing. We planned on using them before we even got engaged. We got married in October and people are still telling me two months later how awesome the cupcakes were. I had Brooklyn Blackout, red velvet and a few vanilla. People were asking the waitresses to pack them up...I had 72 cupcakes for 63 people and we only had a few leftovers which I happily ate. Seriously, I'm pretty convinced they have the best cupcakes in NYC. They are big, moist and decadent!
I know this thread is old, but Buttercup Bake Shop has my absolute favorite red velvet cupcakes. I think they are $2.25/each.
I'm still going with Crumbs. I work at a University in mid-town and our caterer always orders them for events. The catering orders are always super fresh and moist.
The quality at Butterlane has gone down =(
Best red velvet cake/cupcake is Make My Cake, up in Harlem
I love Sprinkles - especially their Key Lime cupcake in the summer. I'm okay on the frosting since I don't like frosting anyways ... but I love that fluffy crumb texture of the cake.

Hi Bees! I'd love to do a cupcake tier instead of wedding cake as our meal already includes a little dessert. Our venue recommended cupcakes so you can hand them out end of night if guests get too busy dancing to finish them off during the reception.
What is the best (and most affordable) NYC cupcake vendor for weddings? Magnolia and Billy's seemed expensive, Baked By Melissa only does miniatures. Help?
