Buttercup is delish...
Crumbs are a bit different, TONS of stuff on top and massive, totally yummy as well!
But if you can only get to one of these, Magnolia gets my vote by a landslide! Happy eatin'! :)
Crumbs is my fave, then Magnolia. The icing is a little too sweet and the line at the village location is what make Crumbs the winner.
But there are tons of other choices. Cupcake trucks, minicupcakes the size of a quarter (sorry, I forget who makes these), mmm I'm hungry just thinking about it.
I am going to be odd man out, but here goes:
I HATE Crumbs and Magnolia, I think it has become more about the place then the cake and although they were good at one point, it's been a downhill experience ever since. Here are few other places to consider:
Eleni's- a lot like homemade (probably one of my faves)
Sugar Sweet Sunshine- Good icing, but dense cake
Billy's- same as SSS
Sweet Revenge- good, but more like little cakes, then cupcakes
City Bakery- not bad, a little too sweet
CIty Cakes- pretty good
Some others that are on my list to try are:
Two Little Red Hens
Soutine Bakery
Silk Cakes
Babycakes
I have been tasting cupcakes for my own wedding all summer long and have yet to find the one myself!
I liked Magnolia and Crumbs. We found Sugar Sweet Sunshine last time we were there and really liked it!
I don't like Crumbs. Waaay too much stuff. It's more like eating cake in cupcake form. I like Magnolia, their frosting is really sweet but their cupcake is softer and more of what I think of with "cupcake" cake. I also like Cupcake Cafe on 18th. Haven't been anywhere else, but there is a Buttercup place near my apt. and I am thinking about trying it out.
Babycakes on Broome and Ludlow is AMAZING! Their cupcakes are healthy and made without any refined ingredients, but taste better than any other cupcake I've had. I plan on using them in place of wedding cake for my vegan guests since they are wheat, egg & dairy free.
Buttercup Bakeshop is my absolute favorite! Way better than Magnolia's, in my opinion.
You can get CRUMBS in places other than NYC (like LA) so I wouldn't go there if you are looking for something exclusive to NYC...I love Sugar Sweet Sunshine and Billy's
I'm going with Billy's for my wedding. I agree with some others that Crumbs is way too much. I personally prefer Magnolia, but Billy's is in my new neighborhood, and also right around the corner from my venue!
For others doing cupcakes for their wedding, are you doing a tier? And forgoing the cake cutting? I really don't care about that at all, but some have expressed surprise that we aren't going to be (gasp!) cutting the cake.
Buttercup Bake Shop and Magnolia's are my absolute favorites. You can't go wrong with either.

Magnolia's quality to me has gone down thru the years, I no longer purchase from them.

I just realized there's a Crumbs by my work.. and I swear, I might not fit into my dress because of it.. YUMMMMMMMMMMMAY!!!!
I have been to all of them and Magnolia is by far my favorite. The rest just taste like regular cupcakes (which is still good obviously) but Magnolia has that fabulous super sweet frosting with almost cornbread like cake.
I've actually been screamed at by a local walking her dog while waiting in the Magnolia line that it was nothing but a tourist trap.. Umm, I was/am a resident so obviously I don't care.
Mmm...cupcakes. A lot of those mentioned are really good...another one to look into is Chikalicious Dessert Club. The cupcakes are smaller so you feel a bit less guilty after eating them (unless you're like me and eat two). The icing is piped on perfectly so they would be really beautiful for a wedding or party.
There's a new bakery called Everything Frosted. They've got awesome flavors like red bean and green tea. Love them!
I did a cupcake tour a few years back & went to Billy's, Magnolia, Sugar Sweet Sunshine, Crumbs, Babycakes and Burgers & Cupcakes. HATED Magnolia, despite how loved they are by everyone . . . I thought the frosting was way too sweet & the cake too dry. Our favorite was Sugar Sweet Sunshine. I liked everything I've tasted from there!
I know a lot more places has opened since my tour, so I am curious to see what else is out there that's awesome!
Oh god...I hate Babycakes SO MUCH. I have to say that. They are my least favorite "vegan" business ever. I've only ever gotten snobby service from them (because it's soooooo hip not to eat wheat, dontcha know...gag me. Worst diet trend ever), and their cupcakes are bizzarre. Too smushy and crumbly in texture with strange flavor and frosting way too reminiscent of play-doh in taste and, if play-doh was wastered down, texture. Just not a pleasant experience to eat. I have had this discussion with a million people and every omnivore I know, as well as most vegans, agree with me. I really don't know how this place stays popular (oh wait, yes I do...ridiculous wheat-free diet trend). I know this thread isn't about vegan cupcakes, but I saw somebody mention it earlier in the thread. My suggestion for those who don't have any leads is that, if you want awesome vegan cupcakes for vegan guests or people with dairy or egg allergies, I say go to Atlas Cafe only like 2nd ave and 6th st and ask them to place a special order from Vegan Treats for the next week. Or head to Champ's Family Bakery in Williamsburg and get some of their delicious made fresh daily ones. Babycakes....*shudder*. And also, Babycakes is NOT suitable for people who genuinely have celiac disease, as they use spelt in all their cupcakes and spelt is not gluten-free. If you want a genuinely gluten-free, dairy-free, egg-free cupcake, both Vegan Treats and Champ's offer them.
In the vegan debate-- Vegan Treats cake is AMAZING, even as a nonvegan. Babycakes have a very particular taste, which I don't like, but my vegan FI and his friends LOVE. My favorite vegan cupcakes are at Cakeshop.
My favorite cupcakes are Sugar Sweet Sunshine, though I LOOOOOATHE the frosting on their regular red velvet cupcakes. Their vanilla with vanilla can't be beat, IMHO!
I love cupcakes, so this is obviously something I've put a lot of time and eating into.

We are having cupcakes at our wedding, and so far we are planning on doing Sugar Sweet Sunshine and Babycakes for the vegans. However, we might need to go and do some research to make sure. Billy's are amazing, as well. We may need to do a blind taste off! Hooray! I can't wait!
Not only are their cupcake designs georgeous, the cakes taste great!!!!
I love the red velvet cupcake from Cafe Angelique are the best in the city! And I happen to be a cupcake connoisseur ;)
