I use mint.com. It can automatically download all of your transactions from your bank and credit cards’ websites. Ant it’s free!

I third mint.com.  It really helps if you’re combining finances, sends you alerts, and it’s free.

I use Mint.com now, and it’s not perfect, but it’s really convenient.

For a long time I used an excel template I downloaded from microsoft’s website. I’ve also used Quicken and MS Money, and both work fine as well.
