Try Vanilla Bake Shop in Santa Monica (their cakes or gorgeous too)http://www.vanillabakeshop.com/cupcake_menu.html and Sprinkles, www.sprinkles.com in Beverly Hills.
You could even do a petit four sampling of all different kinds of bite sized desserts - think of the beautiful confections and bon bons from the movie Marie Antionette.

Hmm... cupcakes are a bit harder to find here in SD but there are a few great local bakeries that can do this probably.
Twiggs (twiggs.org) has really yummy cake (like red velvet, my fave!) and is pretty reasonably priced. They bake their cakes across the street from the cafe and have tastings at the cafe.
Extraordinary Desserts has fantastic cakes and dessert, have never seen cupcakes at their cafes but they can definitely do it. (http://www.extraordinarydesserts.com/)
And finally this place is new so I can't vouch for it, BUT it is called Babycakes, so something tells me cupcakes are involved! (http://babycakessandiego.com/)

We had Amy of Vanilla Bake Shop (http://wedbuzz.com/VanillaBakeShop90401/) do our wedding cake. But we've been huge fans of her cupcakes for some time. She's got two sizes to choose from (we prefer the minis). I don't think you'll find a prettier presentation than what she has to offer. Go for a tasting for sure. There are so many flavors you'll have trouble narrowing it down (red velvet was our favorite). Good luck.
VG's Bakery is VERY inexpensive and their cakes are great tasting too! http://www.vgbakery.com/ I'm not sure if they do cupcakes, but their cake prices are very reasonable. Plus they're really nice to work with!
How big is your wedding? Occassionally I've looked on craigslist and found starting bakeries that run specials.
I've also tasted an excellent cake from Edelweiss European Bakery, but once again I'm not sure if they do cupcakes.
Most brides I know DIY the cupcakes with cake mix boxes. Let me know how it goes and/or if you need help still! There is a soft spot in my heart for baking. :)
I second Extraordinary Desserts. I ordered the Bete Noir cake for my FI's birthday last year. It was completely amazing!

As for baking myself, this is one thing I'd rather deligate. I have enough pasting, gluing and arranging to do myself that I have decided to leave the baking up to someone else:)

I know i'm a little late on this post, but I have a flyer that I got at the bridal bazaar from a place called Cupcakes Squared (www.cupcakessquared.com). I remember they were good and unique and fancy looking. Plus they have a ton of flavor combinations that are unique (pumpkin pecan, vanilla chai, peanut butter and jelly just to name a few)
My flyer says that 1-99 cupcakes are $3.50 each and 100+ cupcakes are $3.25 each.

MsTiramisu- finally stopped by Babycakes for the first time today, and their red velvet cupcakes were delish! Their website isn't really up yet but the shop is fully set up and fantastic. They had some mock wedding cakes displayed (adorable) and lots of cupcakes and other desserts out to try.... mmm!

I'm having cupcakes for my guests while they are being transported to my reception venue, and I found a really sweet girl who is an accountant and bakery on the side! Email her sweetcakebatter@gmail.com. She is charging a VERY reasonable rate for me, which is why I'm using her. Her cupcakes are delicious, and she's a pleasure to work with!
What about Magnolia Bakery in NYC, remember carrie ate them in sex and the city? They are amazing!
Sweet Cheeks Baking Co. is so great. I met with Elaine a week or so ago and she's just a totally cool person to work with. Not to mention their cakes are super SUPER yummy and made with all natural ingredients. The cupcakes are $3 a piece I believe.
I actually do not think Extraordinary Dessert's desserts are really all that great. I sampled their cake when I was there and it just was not very good at all. Maybe I was there on an off day, or the one in North Park is better than the one downtown?

Hey bees-
My FH and I live in LA and are getting married in SD next summer. I'm thinking of doing cupcakes instead of a traditional cake. Can anyone reccomend any local places that do this? I want to avoid going with a bakery in LA since I'm sure they'll charge a ton for transport-plus it'd be way easier to just pick it up or have it delivered locally.
Even if you have any friends who are amazing bakers-I'm open! This is a DIY wedding-so I'm up for cutting costs and having fun!
