Hmm. I don't suppose you could write something on the bottom - like a big M for meat or P for pasta - and then have a little sign on each table telling guests to turn the rocks over once they sit down? I guess that might be a bit of a hassle...
You can create a table outline for the caterers, listing the name and their meal option. As long as your guests stick to the correct table (some guests sometimes like to switch seats), the servers should be able find the names on the rocks and place the proper meal in front of the right person. Talk to your caterer if that option would work for them.
I think it's pretty common to put something indicating meal preference on the escort card/tent card and having people bring it to/place it at their table setting. I just went to a wedding that did this, and I don't think it caused any problems. We're planning to do basically the same thing (though the cocktail hour and reception are in the same room, so people can put down their place cards as soon as they pick them up).
If you don't want to do that, could you tie a ribbon around the rock (different colors for different meals) or place the rock on top of a colored piece of cardstock?
You could add a little color to the place setting that is getting vegetarian (assuming that you aren't having a multitude of choices...)

If there are two choices (i.e. chicken or beef), you could underline the names for choice A and just write the names for choice B?
i'd either write people's names in different colored ink (white for chicken, pink for beef) OR glue a little colored crystal (again, white for chicken, pink for beef) on the rock. or maybe even different colored rocks? black ones for beef, white ones for chicken, brown for veggie? there are lotsa options!
i love the idea of using rocks! i agree with fallbride on using color indicators on the rocks. crystals might be too small for the servers to see so maybe a bright dot of paint to indicate the different choices.
We used to mark our turtles with a dab of nailpolish on the shell. Tiny dab. Maybe something like that? Or how about a sticker next to the name? Like

Thanks for all the ideas! We were going to use Sharpie to write names down and didn't think it will be recognizable to servers to see the different colors. But I think something like nail polish or paints will work well in different colors. I also like the idea of "flip the rock".

Hi! I'm trying to figure out how to use our rocks as place cards on the tables. We bought some rocks to use as a place cards/wedding favors. The plan was to leave them on the table with guest's names written on it. Then I realized that there isn't really a good way to write/mark the rocks to tell the cater which meal the guests are having.
My fiance suggested mark the meal choice on the escort card(paper tent) so the escort card has name, table number, and the meal choice(different ink color/ribbon). And ask guests to put it on their dish once they are seated. However, I'm a bit concern that guests will loose the escort card during 1 hour cocktail hour or won't pick up the escort card once they see which table they need to sit at.
I even thought about using the rocks as the escort card and use the paper tent card as the place card, however the rocks aren't really small and I think it's a bit of hassel to carry around rocks during the cocktail hour where not everyone will have seats.
I'm running out of ideas on how to solve ths problem. Any suggestions on how to mark the rocks or let guests know to keep the escort card? Or have you seen anyone doing this and tell me if it worked or not?
