An idea for wording in the program, something along the lines of: “We would like to say a special thank you to Private John Smith, who is serving in __________.  Thank you John for your years of friendship and your service to our country.”

Another couple of ideas: hang a US flag outside the reception in honor of him, patriotic cufflinks so that he’s there with the groom/groomsmen, groom could wear a copy of his dog tags down the aisle or hang them at the ceremony/reception somewhere.  Just some ideas.  Sending a big thank you and a prayer for your Best Man!

Maybe on your registry give the option of letting people donate to a charity for veterans or the families of servicemen/women, in lieu of a gift.
