We stayed at the Hotel Triton on a recent visit...great location, VERY funky and eclectic, but I'm not sure what the suite situation is.
We stayed in SF for our honeymoon too :) ( we did a road trip up the coast from LA to Napa)
We stayed at the Marriott in fishermans wharf, the rooms were nice, newly remodeled. I'm not sure about a suite but the location of the hotel is perfect! 1 block from the actual wharf, 1 block from cable car turn-around, 1 block to the Buena Vista bar (place that invented the irish coffee.. if you go to SF you HAVE to get one there!) Across the street from the Marriott was a Holiday Inn, which is probably cheaper and you still get the great location.
We also stayed at the W downtown which is NOT cheap but they gave us a corner room and it freakin awesome.
NOTE: of course a suite is nice but there's so much to do in SF we weren't in the room all that often
I called all of the hotels on our trip (we stayed in 5-6 different ones) to let them know we were on our honeymoon and most of them did something special.
I am biased because I'll always tell folks to go to Hotel Vitale. You might be able to get a decent rate becuase of the economy. That said if Vitale is too expensive, check out the other JDV Hotels. They are all ridiculously fantastic: http://jdvhotels32-px.trvlclick.com/. Good luck and have fun!!

Does anyone know of reasonably priced hotels with honeymoon suites in San Francisco? Looking on line I see some inexpensive hotel options and then some very expensive options. I'm looking for something in-between.
