Swags along the railings/choir rows, wreaths on the two doors in the background, and an arch should cover it area pretty well.  Maybe some potted trees/flower topiaries flanking the arch, too?

If you can afford to have a backdrop (pipe & drape) with two nice arrangements it will make a statement in the church and look great for the ceremony pics.

Move the flags, no need to replace them with anything.

I Agree with @Prestigious Occasions. A simple pipe or wooden frame with white drapes that are positioned right at the beginning of the loft (to hide the big gap)

It’s going to depend on the thickness of the pipe, since it would have to slide through the curtain pocket, but I would assume that curtains would be fine.  You could also always just fold the curtain fabric over the top of the pipe and pin it with safety pins.  I’m sure you could find some bargain curtains in a lovely fabric at your local linens/home goods store for much cheaper than you could make them.
