I have this too and I am using the Sr. in mine as my brother is the Jr.
We are using the Jr. in our invitations. My grandfather is also deceased, but my little bro is the III, like @tksjewelry's situation.
I don't have a brother, but I guess y'all are right and I should stick with the formal title. It just looks kind of awkward to me, but I guess it's because I'm not used to seeing his name that way. Thanks :)

We are having a formal wedding invitation and my father is a junior. My grandfather has been deceased for many years. Which is appropriate?
