FI just ordered his from http://www.designkippah.com/ but he only wanted one. You can also go to your nearest synagogue if they have a judaica shop. There are also a bunch on Amazon.
We got ours (just a dozen of them) from Mazel Tops. We were very pleased both with the quality and with the service.
We used Zara Mart and they didn't have a minimum either - just google it - HUGE selection!
We used mazel tops too -- Chayah couldn't be nicer, and I'm sure she'll happily accommodate your order, whatever the size. They're a small family-run business. You can tell her Amanda sent you and mention that I was a weddingbee blogger. She'll remember.

Hey bees- anyone know where I can get kippahs that don't require a minimum order of 5 dozen? Every website I've visited seems to have this as their minimum, and we don't need that many. Any help would be greatly appreciated! Thanks!
