A thin sharpie might work. Whatever you use, you may want to give it a minute or so to dry before you stack them on top of each other. Ya know what.. you may just want to go with a pencil instead!

Or maybe archival quality pens? You can get those at any crafting store!
something acid free so it doesnt discolor your photos. they make special photo pens that are sold at walmart and craft stores.

I am starting the lengthy process of going through old pictures from college and beyond. I have boxes and boxes of prints (you remember those things, right? from film?
). I used to use a ballpoint pen on the back, but noticed that it is rubbing off on the front of the picture that sits behind it.
What is the best kind of pen or marker to use? Would a thin Sharpie work?
