The Round Barn Farm in Waitsfield, VT is gorgeous and the food is amazing. We almost got married there, actually.
My FI and I are honeymooning in Massachusetts in three weeks (eek!!!)
We are staying in Lenox, Mass at the Hampton Terrace and in Cape Cod at Annabelles.
Both got GREAT reviews on Trip Advisor (they were each #1 in their locations), so I will let you know when we get back our thoughts on it. So glad to see there is another New England honeymooning-bee!
Maybe look into the Inn at Jackson? http://www.innatjackson.com/index.htm
I haven't stayed there personally, but my ILs LOVE it. They've stayed enough to befriend the owners. Also, one of my MIL's coworkers recently got married there. It's in New Hampshire, I believe right on or near one of the popular leaf-peeping drives.
We just stayed at Ullikana in Bar Harbor. Bar Harbor is great and the Innkeepers were awesome. They know a lot about the food and hiking and all things in the area. The breakfasts were so good. I highly recommend it.
If you're going to Vermont I'd highly recommend the Willard Street Inn in Burlington (www.willardstreetinn.com). Mr. Onion and I took a trip through New England (VT, NH and ME) and stayed at B&B's along the way. We fell in love with Vermont and ended up getting married in Burlington and taking over the Willard Street Inn for the weekend for our family and friends. We've stayed at the inn 4 times now including our wedding and 1 year anniversary. The breakfast is fantastic, the rooms are lovely and there is a nice price range from smaller to larger if you're on a budget.
In New Hampshire (which was an easy drive from Burlington) we stayed at the Meadow Wind B&B http://www.meadowwindbedandbreakfast.com/ and went hiking in the White Mountains and LOVED it.
While in Vermont we have really enjoyed taking a tour of Ben & Jerry's, Magic Hat Beer (in South Burlington) and strolling downtown. There is a wonderful performing arts center, the flynn center: http://www.flynncenter.org/ if you're interested in entertainment. and our favorite restaurant for dinner is Leunigs, http://www.leunigsbistro.com/ and for breakfast/brunch, Penny Cluse Cafe, http://www.pennycluse.com/.
Here are some of my posts with details re: Burlington and the inn:

We are taking a honeymoon to New England this Fall. We will mostly be staying in Vermont, but are very open to driving elsewhere. Can anyone recommend a great B&B? They all look fantastic on the Web, but thought a local (or previous visitor) might have some input. Also, is there anything we shouldn't miss...besides the amazing Autumn colors? Thanks!
