i went to prince edward island for my honeymoon and it’s a pretty eco-friendly location.

they have a crazy strict recylcing program there, an awesome national park, and a lot of great nature-related things to do.

there are also a lot of small, independently owned inns, b&bs and hotels there.

we stayed at the Johnson Shore Inn, which was lovely and though it doesn’t advertise itself as being "green" it pretty much is.

I went to the Amazon rainforest in Peru about 2 years ago, and it was an awesome experience. I stayed at 3 different eco-lodges with this group: http://www.explorama.com/ If you enjoy hiking, boating, and lots of animals/critters, this is the place to go! (and they have fantastic local food made fresh for every meal!).
