Honestly as a purchaser either one is fine. Go with the one you like best. :)
I had both, and I ended up going through the Babies R Us and deleting almost everything, and I didn't tell anyone I registered there (I just used it as a checklist for myself). There were only a few things I wanted at BRU that I couldn't find for cheaper at Target.
Also, if your family wants to actually go in the store to pick up something (some people are uncomfortable with going online, despite its convenience) I think Targets are a little more common than BRUs- there are 5 targets within a 20 mile radius of me, but I think there's only like 2 BRUs in the entire Minneapolis metro area.
I'm personally leaning more towards Target. I feel their prices are just a tad lower and they will have more small items I want than Babies R us.
As for store locations, around me for the most part where there is a Babies R us a few blocks away there is a Target so that's no issue. But good point! ;)
I would stick with Target. I think most people would shop their anyways so they can just run and grab what they like and they would know where to find stuff. I think Target has better prices.
I don't know if it is just the Babies R" Us close to me or what, but I am never that impressed when I am there, it seems like the same stuff that every other store has except it cost more.
I think as a purchaser, either one is fine. But I've heard that Target can be very difficult with returns from a registry. I'm not sure if that's the case anymore, and I haven't had a registry there myself, but you might want to look into their return policy.
having shopped off registries at both, i think we'll be using both. they both have items that we'd love that the other store might not have.

@regberadaisy: Woops! LOL can you tell I was tired? didn't even read it correctly..sigh. Target is my favorite store though :)
I have both, and am not in love with either one.
For Babies R Us my MIL ordered our car seat, we went to pick it up and it was stuck in limbo for a week and a half. They had it paid for but wouldn't let us pick it up.
For Target I will go to view my registry and half the time can't even view my items because something is down on their site, let alone purchase something off of the registry with a gift card.

Now that we know the gender I want to start finalizing our registry.
Our main one will be the Amazon and a retail storefront one as a secondary for the aunts that are more comfortable with a brick and mortar store.
Don't worry I did the same thing for our wedding and it worked out very well within our circle of family and friends.
So as someone setting up a registry OR someone purchasing off a registry...
