Look them up on orbitz, then book with the actual airline. and always book in the middle of the week!
I usually look the flights up on Kayak or Expedia and then go directly to the airline's website to book. Since we live in Phx, we usually end up on Southwest anyway.
Just booked my Christmas ticket on Jetblue! I used to fly Delta all the time out of LaGuardia in NYC, but that airport is the PITS.
i check kayak, farecast [now it's bing travel or something like that] and airfarewatchdog.com to look for deals but ultimately book directly through the airline's site. that way i can avoid any booking fees [though i think a few of the major sites dropped that fee...]
I've booked every one of my flights through expedia.com unless they were free flights from my miles. Expedia no longer has booking fees.
I almost always fly American (not really by choice) and expedia is always cheaper than the American Airlines website.
I've noticed I also get the best price on Wednesday afternoons. :)
I check expedia, bing and then a few airline websites (usually jetblue and southwestern).

I also signed up for all the emails from British Airways as I have to go over to London 1-2 times a year. I pretty much know the fare patterns now but they usually announce amazing deals via emails. I think the most I've paid so far is $450 return
I use www.kayak.com religiously.
You can't book on Kayak though; but they search all of the sites you've listed; then send you directly to the flight you requested. I usually find that the airlines themselves book the flights for about $10-15 cheaper than any of the other sites, so I book directly.
J usually books through CheapTickets though, and we've been thrilled with their customer service.
I use Kayak too, but most of the time I can get as great or better deal on southwest.com
I've been using travelocity for years and I've gotten some great deals from them, but also lately I've used farewatch on tripadvisor. If you're not in a hurry and have some time to shop around try refreshing your search every 12 hours or so, sometimes the fares drop significantly from day to day!
I live by a small airport so I usually have to use two different airlines to get home, so I use travelocity, which arranges all of that for me. I've never had any problems with travelocity.
I usually fly southwest since they are cheaper and don't charge you to check your bags, but if I'm not flying southwest I use cheaptickets. I've heard that applevacations is great for booking trips :)

I love Kayak but I generally end up flying Lufthansa because they have a direct flight into Boston so I book directly. As a PP mentioned, I signed up for their emails and that is generally how I find out about he best offers, especially when they have 48 hour sales.
Not for booking, but Travelzoo.com is also great for vacation deals, I get the top 20 every week and if nothing else, daydream about the vacations they advertise.
I use southwest.com and southwest Ding before anything else. The Ding application has really saved me some cash!! I also keep up with the emails they send, every now and then they will sneak in a quick 72 hour sale which usually have great deals as well.

I always used orbitz but the last time I flew with them. My FH had an issue with them. Thinking about going to another site for flights/ vacations.
