I would do both. Sen them a thank you for the gift now, and then send them a letter after your honeymoon (maybe with a few pics of the lovely room) describing what a wonderful time you guys had and how appreciative you are that they helped you out with the travel expenses.
The etiquette folks say that you should send a thank you within two weeks or so of receiving the gift if it's prior to the wedding. Because they're giving you such a large gift and it's not exactly something physical, I think you could do right by sending them a hand written thank you for their generosity and then send them another thank you after the wedding once you've experienced the gift.

My aunt and uncle were kind enough to offer to pay for our hotel room for our honeymoon and have recently finalized the arrangements. The wedding (and honeymoon) aren't until May. When is the appropriate time to send the thank-you note? Now? After the honeymoon takes place? Or should we send one now, and then another one afterwards?
