I vacation in Pacific Beach a lot and I love the area! It’s about 20 minutes away from the zoo; I’m not sure if that’s too far. I always stay in a family-owned condo, so I haven’t checked out any of the hotels, but I’ve always admired the Pacific Terrance Hotel. I don’t know the rates, but I believe it is a nice hotel & not just a regular room.

If you stay there, I can tell you a couple places we always go in Pacific Beach 🙂 Mostly food though 😛 haha

I guess my advice is pretty generic but check out trip advisor for hotel reviews.  San Diego is a driving city so you’ll have to drive to see the different points of interest so staying next to the parks won’t get rid of all the driving for you.  The gaslamp district is a fun place to stay.  For something really speacial there is also hotel coronado. SD has really nice beaches so staying near the beach would also be a good idea.  And pretty much every hotel will charge you for parking.
