Affordable?  No really, Wilton makes some that are not so very affordable, best prices I have seen are at Surfas in Culver City, California…they will ship anywhere…they had several kinds, gold, silver, white gloss cardboard, matte brown and some very pretty flat bottom cellophane bags in colours.  I love your idea!

They have a candy box that’s 4x4x4 that would perfect for a single cupcake.

Here are some affordable cupcake boxes. You need to get the box and the insert.  One set costs about .89.  They come in white so they’re easily decorate with a ribbon in your wedding color.

If you want to have a handle for it, why not try some chinese takeout boxes?

I’m sure you can find more stores that sell them if you do a google search.  Your favors sound yummy! Post some pics after your wedding.

would a cupcake fit in a 3" tall box?  if so, these might do the trick

So this is totally off the top of my head, but a bakery near me gives you cupcakes to go in an upside down paper cup. It’d be super cute if you bought paper cups (with lids) in your color scheme and put a printed label on it. Totally cheap and DIY. You could even punch a hole in either side and string ribbon through it for a handle.

I’m using chinese take out boxes to put the cupcakes in. They are cheap & cute and they have a handle that guests can hold too.
