Sorry to hear about this. I agree with subtlebee, it does sound like it could be endometriosis. I had that before and I actually already had 2 major operations where they removed cysts from both my ovaries. I wont elaborate on the details as it might scare or worry you more, but I do know that severe cramps requires immediate medical attention. I didnt know this before of course, I thought it was normal for when I have my monthly periods so I dont bother going to the doctor. So my advice is for you to just make sure you visit your doctor regularly and tell him everything: any pain, weird discharge, etc. so he can diagnose the problem (if there is) more accurately.

Try not to worry; I know easier said than done, but write down a list of your concerns (even if you think they aren’t related) and bring it to your doc so you don’t forget.  Make sure to note symptoms, how long you’ve had them, the type of pain (sharp, dull, ache, constant, comes and goes, scale of 1-10, etc), what seems to make it better/worse, etc.  Any chance you’re PG?

@turra206:  Yeah, sorry, I meant pregnant.  It came to mind b/c of the brownish discharge, cramps, nausea, and shortening periods.  In my social circle last year, three of my girlfriends found out they were pregnant when they were 5 or more months into their pregnancies; one was 8 months pregnant when she found out, with no outward signs other than cramps, so lack of recent sex is not always the best indicator.
