I see what you mean.  Maybe this will make sense – try to start the label at the bottom, towards where it is tied and more wrinkled.  Go slow, and flatten as you go, then you will be able to flatten better as you go up.

The pics didn’t show for me.  Which side is flatter?  And if its the back, will you be covering the info sticker, and is it the same size as the personalized label, or smaller? If yes and yes, then go for the back.

We had lollipop favors at our wedding and instead of labels, I bought mini-tags from Etsy:

And used a plain old library-style date stamp to stamp our date on them. Those are teeny tiny tags, but you coudl easily find larger ones. 

Other options: 

Make small circle labels and stick them to glassine envelopes that go over the lollipop. You can then just staple the envelope closed over the top

Or think about getting custom ribbon printed with your names and dates and tying a bow around each one instead

I agree, go to micahels and see if they have some new wrapers you can wrap them in!
