I would rule out the first one. Long Island City is close to the city but I don’t think it’s interesting enough for a honeymoon. It’s a decent neighborhood to live in though.

If you’re ok with being outside the city, you could look into the W Hotel in Hoboken NJ. It’s supposed to have nice views of Manhattan and it’s pretty easy to get into Manhattan. You would take the Path train, which is like a subway, but it runs on a separate line. Hoboken has some cute shops and restaurants on its own.

Although I haven’t stayed in the NY ones, I like the W chain of hotels, so you might look into them. They have a young and modern style and nice decor. In Manhattan, there’s a midtown one and a Union Square location. Some other hotels you might want to look into are Soho Grand and the Mercer. I tend to like downtown vs uptown and they are both in fun neighborhoods (Tribeca or Soho) and there’s always a chance you’ll spot a few celebrities. I’m not sure about rates though.

As for the the Hilton Times Square, that neighborhood is very crowded and touristy. I wouldn’t go with this because the crowds can be a bit much for every day.

Park 79 and the Benjamin both look nice. I would probably go with the Benjamin because of the neighborhood. It’s more central. However Park 79 looks very pretty and it could be fun as well.

Something to consider: try Priceline. I stayed in a hotel room in DC that was originally $200+ and we got it for under $100. I didn’t make the reservation so I dont know all the tricks but I know they used Priceline.

Another thing which I want to mention. This is gross but there have been a few bedbug scares, mainly in the Times Square area I think. So another reason I would be careful of the Hilton.
