You can always use “together with their families bride and groom request the honor of your presence…”

If you want to list the deceased parents then you couldsay, “Bride, daughter of Mrs. Smith and the late Mr. Smith and Groom, son of Mr. Jones and the late Mrs. Jones request the honor of your presence…”  I think you list the living parent first but I’m not sure so you might want to check that. 

I think the only thing you want to avoid is making it appear as if the deceased parents are doing the inviting.  Take a look at some of the invitation websites for wording suggestions or just google “wedding invitation deceased parent” for some suggestions.
